Sealing the folded corners

How do you seal the corners of the cage to prevent urine from the piggies from going in?

You really can't, not that I know of. I used duct tape or clear packing tape on the corners...on the outside, not where the piggies are. When the bedding is in there, I have not had a problem with urine getting between the flaps. If you are really concerned, maybe some Woody Pet in the problem areas would decrease the chance of any pooling.

do you think that if newspaper was not only laid on the bottom but on the sides of the coroplast that would prevent most of what could get in there?

There are only teeny tiny holes in the corners. If you have ANY type of bedding in, nothing will come out.
