I only use bottomless houses or turn cardboard boxes so the open top is the bottom and cut a door in the side. Preferably you should have at least 1 house per pig and in more than one location in the cage. Guinea pigs will usually pee or poop the most where their hay and houses are. They don't bother moving away from their sleeping area or food. Some will actually go to a litterbox to pee when they are running around the cage but most just pee where they hang out the most often and very few will poop in a certain area.

If you are going to have a hidey area with a bottom, switch to a paper grocery bag, stuff with some hay. Toss when wet. They love eating the hay, the paper, hiding and peeing in them. They will most definitely pee in the dark areas.

Couldn't you just cut the bottom of the box out?
