So I just rescued a cavy and turns out she was pregnant. She just had the little pups and I noticed she was feeding and cleaning them like a good little mommy, and now all of a sudden when they go to feed she bites them and chases them. I'm super confused is this normal or should I separate them?!

You should NOT separate them at this point. Just continue to observe and see if things don't change in the next hour or so.

How long since they were delivered? And how long since she's let them nurse?

She had them this morning around 3am, they have been feeding off and on all day and the pups have been chewing on some hay. I noticed about 30 minutes ago when I was just watching them that when one of them would go up to her she would flip around and bite and chase them off.

Maybe she's just temporarily out of milk, or is tired of nursing. Nipping is the way sows teach the pups to behave. I wouldn't worry about this unless it goes on for several hours. But even if it does, there's no good substitute for sow's milk. Put some very wet lettuce in the cage, and see if they'll eat that. They probably won't at first, but if they see her eating it, they may.
