For my skittish pig, I get her into the pigloo, reach one hand inside and under her, and pick the pigloo up with my other hand. She tends to scream until she's on my chest (I think it just freaks her out to not have her feet on anything firm) It doesn't seem like the /nicest/ way to pick them...
I use wood pellets in the kitchen area (where the hay and pellets are) and one layer of towel under fleece. There is no smell, and our bedroom is pretty small (about 12ft by 12ft).
Our pigs go potty mostly in the kitchen, on the pellets, which is probably why it doesn't smell.

It may take him a little while to warm up to you. When I first got my piggies, We covered half the cage with a towel (so they felt safe).
It could take a month, maybe longer for him to warm up to you and not be as skittish. But, guinea pigs are skittish in nature, one of my pigs still hides...
Guinea pigs tend to eat really fast, which is probably why they cough, my pigs do it too.
I don't think it's anything to worry about if they don't have any other symptoms.

I believe if the second level is a full grid (14 inches) above the lower level, the ramp needs to be 28 inches long.
You can use coroplast with bent grids for a ramp.

it just looks like he's breathing, but it might be somewhat fast/heavy.
I don't really have any suggestions, except to listen when he breathes, and if it sounds heavy (like huffing) or if he's whistling, take him to an exotic vet and see what they can figure out.
