She is most likely pregnant. Separate them ASAP. Did you accidentally purchase a guinea pig of the wrong sex? Are you sure of the guinea pigs sex?

If I were you I would head over to guinea lynx and study up on guinea pig pregnancies. Gestation period is from 59-73 days. Make sure you permanently separate the male from the female.
Did you breed them on purpose?
As well as that, please don't buy from pet stores again... They're very bad places (well most of them), and they support breeders. There is already an over run of guinea pigs in the world, and pet stores create more, and encourage mill breeders.
